Something else you might want to try is to clear the account on this device of its messages. With IMAP, if you long-press on the account, one of the account options that is shown is "clear messages (danger!)". When I've had problems (duplicated messages), using this option cleaned things up.
I don't know if this option is available with POP and *note*, the exact impact will vary depending on your account settings, so use with caution. It's also possible that you have a message in your POP account's inbox that isn't properly structured. Your SII likely has different versions of some things, e.g., the java library, which may be allowing it to handle the bad message. Given that your issue started recently, it would be a newish message if this is the issue. When I've seen this type of issue with other mail clients it's generally been a message with attachments (often a bounced/returned message).
