With IMAP, given the "sync server deletions" setting, they should be gone. Make certain you've "expunged" on the yahoo side. Also, do make certain that you don't have "unified mailbox" options set on so that these messages are really from some other folder/account. I'd suggest simply deleting them and watching to see if this issue shows up again.
