This still happens for me too. I deleted both mail accounts from my K9 on both of my devices having done an export first then imported the settings file on both devices. Even on the POP3 account the Drafts folder appears 5 times.
I also checked the export file (as it's just XML), there are no duplicate folders listed. The POP3 account didn't have ANY folders other than inbox listed, so no idea where it got 5x drafts from.
