I'm not a k-9 dev, however I have followed this list for quite some
time. Here are a few personal observations:

The recent 5.2xx release introduced a large number of changes. As with
any software, a major update usually means some adjustment pains. I
would recommend reading up on new releases before upgrading. This
applies to all software, not just K-9.

This version of K-9 seems to have introduced a new backend DB format,
hence the upgrading period on first launch. I would guess this is a
one-way conversion, so it would be prudent to make a backup of any
important data before upgrading. In fact, it is a good idea to keep
routine backups of all your systems.

Nearly all of the complaints of "k-9 deleted all my old mails" seem to
be from people using POP3. My personal advice is this:

DON'T USE POP3!

It's an old, outdated protocol that has severe shotcomings. POP3 was not
meant to be used from multiple mail clients. POP3 does not sync mail
flags properly and does not handle folders properly. And as some of you
might have just found out, POP3 does not keep copies of your mails. By
default, once they are delivered, they are deleted from the server[1].
Your phone now has the only copy of that message, and if your phone gets
lost/stolen/damaged/corrupted/experiences a program bug, your mails are
gone.

I also suspect (though I don't know this for sure) that there is less
testing of POP3 done on K-9 than the other protocols. I would highly
recommend switching to IMAP.

[1] Yes, there is an option to keep mails on the server after delivery.
This is a hacky workaround which introduces new problems. IMAP handles
things in a much cleaner fashion.
