To me this almost sounds like k9 mail is setup to use background synchronization whilst the phone is instructed to disable background synchronization in order to save data: if there were a problem with the mail server k9 mail would say so in its status message.
Don't know if telling k9 to never sync mails would be an potential alternate explanation.
