I'm an embedded developer. We would probably prefer to use
the native zip, as we must support older processors
with not much RAM or CPU speed, especially if you're
talking 30 to 60 seconds slowdown on program startup!
I walked in on this a little late, but I would hope
there are other ways around the cygwin problems.
