Yeah, that sounds like a bad idea.

But it doesn't work, because I already have a newer version of markdown in ~/.local/lib/python2.7/site-packages.

Do what? Use virtualenv? See https://bitbucket.org/conservancy/kallithea/wiki/Home

You can also use pip to explicitly "update" to the required version of the package.
