I have also seen the problem before and tried unsuccessfully to reproduce it.
I thought it happened after an object that was previously selected 
unconditionally had been removed, but that was not the point.

The problem that occurs when changing the target architecture but not
the build tree that I reported earlier has the same symptom though
and is reproducible, so you may have success if you start looking there.

Another completely unrelated problem I noticed in my experiments 
was a segfault in pp_makefile4 or pp_makefile5 when processing an
empty .c file.
