UPDATE ABOUT THIS ISSUE : 

After some research, it seems the issue of modifier keys being incorrectly
responsive, is caused by a conflict between
Wintab and Windows Ink when Krita fails to register a window focus state
correctly( usually after pressing ALT + TAB, or by clicking
on Krita window when it was previously out of focus ). 
The consequence is that it messes up a bit the input and trigger the said
modifier key problem. 

Now, I have found a rapid, and seemingly efficient enough workaround on
Windows. 
All one has to do is press "Win + L", to quickly re-register the input by first
locking the PC with your login
screen. So far, everytime I tried to use "WIN+L", it restored successfully the
correct and well working
state of the modifier keys in Krita.
