An interesting discovery is that by turning off the Clipboard Manager completely, the problem has disappeared entirely. I did some testing, and either increasing or decreasing the number of entries allowed in the Clipboard Manager did not really seem to impact the unintended behaviour occurring. What did work every time, was clearing the Clipboard Manager when the unintended behaviour occurred, and then copy paste would work as intended for a few times.
