I figured out my case and it works now.

I run akonadictl in console and then the stdout/stderror remains in that
terminal so I can see the output. If I started the reindexing from Folder
properties, akonadi puked an error:

which was just "string too long" in subject which was actually a spam in inbox.
I found it with alpine, that was a subject line and moved it from inbox. Then
started reindexing again and now it didn't fail, everything works. It's not the
problem that it fails to index, but the akonadi crashes on it, it could have
just catch the traceback and proceeed with the next message and create a
working index.
