Popup when opening the problematic project file
Something important before I get into that. I've only been using Krita for a
few months, so I don't have a huge amount of files to test this issue on. So
far only my latest work produces this bug, none of the others do. Some parts of
the issue are consistent, some don't always happen. I'll group the issues below
because they're very similar:

Problem #1
====================
This is a consistent problem, happens every single time

Steps to reproduce

1. Apply composition 13, and then switch to composition 12 in this particular
project file
--------------------
Observed result
--------------------
Nothing happens visually on the canvas. On the layer docker you can see the
“Highlights” folder gets disabled but that doesn’t actually update the
presented image at all. If I export the file at this stage the exported image
will be incorrect as well; the highlights will be visible despite its layer
group being turned off

Expected result
--------------------
The Highlights layer group should be disabled on the canvas in composition 12,
not just the layer docker. And when the image is exported, only those layers
should contribute to the overall picture that are enabled in the given
composition

Problem 2
====================
This is an inconsistent issue, it doesn't always occur. I don't know what makes
it happen exactly besides moving between different compositions. What seems to
make this issue happen more often is switching between early or later
composition, such as the first few or around the 20th numbered compositions

1. Move from composition 12 to 13, or 14 to 13

Observed result

The blue highlights on his neck are visible on top of the black headphones,
despite the fact that a mask for that headphones area of the blue highlights
layer is enabled in the Layer docker

Expected result

The mask that hides the blue layer from showing up in the headphones' area
should hide the blue layer content in that given spot

Problem 3

This is an inconsistent issue, but it happens more often than Problem 2. I
don't know what makes it happen exactly

1. Switch from composition 06 to 05

Observed result

The Highlights layer folder is hidden in composition 05, yet it's still visible
at the top of his head, and on his shorts. The highlights on both of these
areas has a sharp horizontal cut-off which doesn't exist in the layers
themselves

The Highlights folder's layers should be completely hidden in composition 05

Problem 4
====================
This is an inconsistent issue, it doesn't always occur. I don't know what makes
it happen exactly besides moving between different compositions. What seems to

1. Move from composition 07 to 06

The blue highlight mentioned in Problem 2 appears on top of the headphones
despite the mask for that area on the blue highlight layer being enabled. And a
yellow highlight appears on the headphones' shadow even tho a mask for that is
also enabled

Both masks should hide the given blue and yellow highlights from the
headphones' area

Additional notes
====================
• If I manually enable or disable the problematic layers, they all work as
expected. These issues only happen when I update the visible layers by
switching between the mentioned compositions
• When I open this particular project file, Krita shows a popup saying "Waiting
for image operation to complete" (see attachments). This only happens with this
file, none of my other ones
• Saving/exporting images from this project takes significantly longer than in
others. So far in my experience exporting a roughly 5000x5000 px JPG image took
about 1-3 seconds each. But in this file they take 15-20 seconds each. This is
true for manual exports, and bulk exports from the Compositions docker
• So far I believe this is the only project where a layer group has its
"pass-through" blending enabled (the brick wall icon) which may or may not be
related to the problem, I don't know
• I can provide the problematic project file to the devs if necessary but not
in public. Please if you have a private way to contact me, I can send the file
to you

Solutions I've tried
====================
• Purge unused image data
• Close the project and reopen it
• Close Krita and reopen the project
• Delete all compositions and start from scratch. The exact same issue persists
with the exact same set of layers
• Restart the PC and reopen Krita
• Manually toggle problematic layers and update compositions

I observed the exact same issues on 2 different computers. They both only show
these problems on this particular project file
