What tablet is this and how are you assigning the button? Ideally provide screenshots of whatever thing you are configuring it in. When you open Settings → Configure Krita → Tablet settings and then click on "Open Tablet Tester" at the bottom, what happens when you middle-click into the grid area on the left? If the tablet actually transmits a middle-click, you should be seeing a line with "B=4" in the log on the right. Also, are you actually talking about the pan *tool* or just about panning the canvas with middle-click?
