If you don't save a file that has layers in it, you won't have a file with
layers in it, yes. Krita warns you about this and gives you the option to save
a KRA file. That there's no autosave file is also expected, you saved manually
and told Krita you don't want a proper file, so it didn't make one. So there's
no bug here.

Unfortunately, there isn't anything you can do at this point, Krita trusts that
you are doing things intentionally and if you tell it you don't want a file
with layers it won't make one. What you can do in the future is save the
drawing as KRA and use File → Export if you want to save PNGs or JPEGs or
whatever.
