Unfortunately I don't think there's any way we can affect it from within the Flatpak. What could help though is if you grab Kwi's .notifyrc file manually and dump it in the right location in your filesystem. Provided the app id get transported out of the sandbox correctly (I'm not sure of this) it might end up linking things together.
