It happened so rarely and randomly that I couldn't find out whats going on but thanks to the steps provided by Māris Nartišs its reproducible. Basically switching to a different virtual-desktop, with the application-menu or a tray pop-up open, makes them disappear until relog. When switching desktops via shortcuts (next/previous desktop) it can take a few switches for the bug to appear but when switching with the pager-plasmoid it always happens. Just restarting kwin (kwin_x11 --replace) does not fix it.
