No, I plan to preserver the folder structure. But when doing the sync its possible that changes are made on both sides: copy some files from left to right AND copy files from right to left. But when doing a backup, this doesn't make sense. So I assume you only want to copy the different files/folders of one side to some other location. And I still don't get what two sides you are comparing. One side is the folder containing your current original data.
