I think this affects GTK2 apps and I say this because, for me, this is
happening in Thunderbird but also Cryptkeeper and GTK2 is what they have in
common as a dependency.
It's only reproducible sometimes, i.e., sometimes I start Cryptkeeper and the
icon appears, other times it doesn't so I kill Cryptkeeper from System Monitor
and launch it again. If I repeat this a couple of times the icon will
eventually appear.
I can also add that on those occasions when the icon doesn't appear, if you
right-click the tray, go to System Tray Settings and then Entries, the
'Entries' table will be empty, which is obviously not expected.
