This is indeed serious, but what the error message says is just a result of
some other error -- exactly as your analysis suggested.
Have you manipulated either the Dovecot's on-disk data or Trojita's cache by
any chance? In other words, was there ever anything but Trojita writing to
Trojita's sqlite cache, and anything but Dovecot touching anything in your IMAP
server's mail store? If none of that happened, then there's indeed a bug in
either Trojita or Dovecot, but at this point I'm unsure if we can get to know
an actual root cause :(.
Could you please send me a dump of the sync state as stored in the sqlite file
(dumping the SyncState in I guess ObtainSynchronizedMailboxTask, or just a
binary dump of the DB), the list of UIDs stored in the uid_mapping table in the
DB, and a full debug log of the attempted sync from within Trojita?
