A temporary way to fix the issue was to assign those combinations to some actions in Settings->Shortcuts and then to remove them. After restarting the system the issue was back though. I removed all the keyboard layouts from the KDE settings and am using the one specified in 00-keyboard.conf. This seems to have fixed the issue permanently, although it is not ideal.
