Still see this problem in 4.9.2. I noticed, that the line containing the
Identity for the respective folder in kmail2rc disappears when KMail is closed.
After further investigation I noticed that this happens when the resp. folder
is selected and nothing else is done. Test I performed to duplicate the
problem:

a) setup correct Identity for the folder in question using your favorite editor
in kmail2rc
b) fire-up Kontact (a different folder is selected by default)
c) select the folder in question
d) exit Kontact
e) Look at kmail2rc to verify that the Identity is gone

In case you omit c) in the above, the setting remains OK in kmail2rc.
Hopefully, this helps someone to nail this problem down. I am doing this on a
system with 2 INBOXes on two different servers using disconnected IMAP in case
this is important.
An interesting aside is, that if you look at the folder properties after c) has
been done, the setting is OK in the dialog but in case you cancel and exit the
setting is gone in the rc file.
