I don't think that Kontact settings entry has any relation to Akonadi...

I could (there's nothing in there that would need "anonymising" anyway), but I
don't see the point. I don't think anything in there would cause the knotes
settings entry to disappear, it basically just contains the window geometry of
the Kontact window and which plugins are enabled/disabled.
Does the entry appear if you remove/rename kontactrc?
And have you tried a fresh user account?

I can only reproduce your problem by removing the file
/usr/share/kde4/apps/kontact/ksettingsdialog/knotes.setdlg, but it is there in
the kontact package.

Btw, you should be able to hide KNotes by setting
kontact_knotespluginEnabled=false in kontactrc (in the "[Plugins]" section).
And you could of course also get rid of KNotes in Kontact by uninstalling the
package "knotes"...
