To receive patch updates, and change module suites you must currently use the 
GUI.

I've filed a bug to add functionality to do this from the command line:

If you're being prompted about the 2 patches released yesterday, loader-2.1.1 
and module-manager-gui-2.1.1, you should be able to just get them manually:
cd ~/KeplerData/kepler.modules/
wget 
http://code.kepler-project.org/code/kepler/releases/released/loader-2.1.1/loader-2.1.1.zip
unzip loader-2.1.1.zip -d loader-2.1.1/
wget 
http://code.kepler-project.org/code/kepler/releases/released/module-manager-gui-2.2.1/module-manager-gui-2.2.1
unzip module-manager-gui-2.2.1.zip -d module-manager-gui-2.2.1/
