Using Fedora 20 with kernel 3.13.6-200.fc20.x86_64 I can now use my
Lenovo T440s and the ThinkPad Pro Dock and 1 external monitor. However
if I connect a second monitor it just gets a mirror of the first
external monitor. I can connect the first monitor to VGA or DVI and that
works fine.

xrandr output with two monitor connected (same output with only one external
monitor):

Bug description:
This bug report looks to be for the same issue:
  https://bugs.freedesktop.org/show_bug.cgi?id=71267

I came across the above bug report here:
  https://bbs.archlinux.org/viewtopic.php?pid=1374408

I'm running with a Thinkpad T440s and ultra dock with hdmi<->hdmi. In
my case if I dock when hdmi is connected to the dock, the mouse and
keyboard freeze once connected. When I undock they unfreeze. If I
dock when hdmi is not connected to the dock, the mouse and keyboard
  don't freeze.
