It has been identified that this is caused by the hard reset followed by soft reset in ATA_TMOUT_PMP_SRST_WAIT in sata_link_hardreset() (in libata-core.c). The hard reset timeout is currently set to 1 second. Increasing this to 5 seconds causes the resume to work properly and take a more appropriate amount of time (2-4 seconds total).
