Is Linux rootfs running on Flash mem ? If so, are you making sure your file
system is not
corrupted by flushing caches properly ? Eg. using sync, poweroff or reboot
etc....

If Flash file system gets errors (you will see CRC errors in log) then
booting will take longer 
from time to time -- this is just a guess though....
