I've had this problem several times as well when I view gerbers with Pentalogix ViewMake. My board vendor seems to be able to deal with it just fine so I haven't flagged the issue. I also think this issue is related to the odd DXF exports that I am experiencing. I'm not terribly familiar with the zone polygon clipping code so I don't know how much help I will be in resolving the issue.
