In order to place mounting holes with Kicad, you have to add a specific component in PCB called "1PIN". That component is a large pad and its defauls configuration is for M3 screws but you can edit it as you like. You can make the hole of the pad just as big as the pad so it won't appear as a pad, but tecnically it is one. I think that that component was made right for this purpose. As it says in the "help" pages, if you have to update the pcb from the netlist after you added this "1PIN" components be shure to select "Keep bad components" or something like that so that they won't disapear because they aren't in the schematic/netlist.
