Daniel, I tried SVN version 589 (today's HEAD) of PCBNEW on your *.brd file. I am unable to duplicate the problem after trying 20 or so times. I am running on linux and using the linux version of PCBNEW but I don't think this is a distinguishing issue. If you can get me a test case, similar to the detail you give above, that allows me to duplicate the problem with certainty, I can continue. Otherwise you might try and build a newer version from SVN source. Please also be aware that much work is currently happening now on the zone support, so the svn HEAD code is not stable at this time with respect to zone support.
