  Assuming you made the net list in EESchema, remove the component in EESchema 
then 
save the netlist.  That will remove the component.  Then in PCBNew, re-read the 
netlist. You 
will have to manually remove the component from the board.  If you do a module 
check after 
re-reading the net-list, components removed from the netlist but still on the 
board will be 
listed.   That will keep the schematic and the board layout in sync.
