Of course I found a solution to this issue right after posting and asking for help. The reason is simply a duplicated pad, number six in my case. I opened the exported .emp file with vim, edited it and re-imported it. Problem solved! I found the solution in another email posting http://tech.groups.yahoo.com/group/kicad-users/message/3437 from a guy named Doug. Many thanks!
