That is what I do as well. Measure the distance between the marks and adjust 
the scaling factor when printing, accordingly.

One trick is to put a couple points at the corners of your board at a known
distance.  Than you can measure these "macro" dimensions to see if they
print at the expected distance.  If they're right, your "micro" dimensions
(footprints) should be fine.
