Just make a copy of your KiCAD .brd file and edit it solely for use as the 
solder paste stencil.

If global pad edits do not work correctly for you in pcbnew, just open the .brd 
file in a text editor and preform a search+replace.

I do something like this for circular pads as my solder paste stencil vendor 
only supports rectangular pads.
