Heh - I had this exact same problem last year, and someone on the list kindly provided the answer. Take a look at the module properties of the missing modules, and check the Attributes are set to "Normal+Insert". You will probably want to go through and correct your library rather than just editing the placed modules; you can then use the "Change modules" button (Right click on the a module on the board, <footprint xyz>...Edit) to update your board from the library.
