I have ordered from them many times and I specify files like this for 4 layer 
board:

Top Silkscreen:  My-SilkS_Cmp.pho
Top Soldermask: My-Mask_Cmp.pho
Top Copper: My-Component.pho
Inner negative: My-Inner_Gnd.pho
Inner positive: My-Inner_Pwr.pho
Bottom Copper: My-Copper.pho
Bottom Soldermask: My-Mask_Cop.pho
Drill: My.drl 

If you notice I renamed the layers L1-4 to my names to make it clearer.
If you look at your files it should be obvious which is which.
