I also had this problem and solved it by defining under eeschema an I/O symbol like this: -<<- and put such a symbol between each connexion going to an external component. Under CVPcb, I do not put an association for the external components and put just a connexion pin for the I/O symbol. Works well by me, and schema is complete.
