The "knotc" control utility can change any part of Knot's configuration while it is running, including adding/removing zones. See the man page for more details, and of course, read the excellent Knot documentation, where things are explained in detail. My understand is that if you want dynamic reconfiguration, you have to use a "conf-db" rather than a plain text config file.
