I've been experimenting ways to address this, and may have an option worth testing:
In "Home Administration Classification sources" you can specify the "Filing Rule" to apply to each Classification Source. A second table allows you to specify the "Sorting routine" for each Filing Rule.
I found that by changing the Sorting routine from "generic" to "LCC", I got my system to sort properly. You might find this worth testing.
