I'm using Linode for this and running Debian. I restored the database
using Linode's backup service. Then I rsynced the missing files from
the backup to the existing installation. I think. ;-)
Maybe I should have overwritten everything? Or is the database
potentially corrupted?

What files did you delete? And what kind of backup did you use?
If you deleted Koha system files, a database backup (like the Debian
packages provide) will not restore these. You might have to
reinstall Koha and then restore from backup.
