Hi, you might have run into
Bug 16373 - merge.pl reports success but files are not merged https://bugs.koha-community.org/bugzilla3/show_bug.cgi?id=16373 It will be fixed in the upcoming 16.05 release and possibly backported to 3.22 as well. If you add yourself as CC to the bug, you will get an e-mail for any changes on the bug report.
