I have seen this, make sure you've got all of the apache configs for the EDS plugin in your /etc/apache2/sites-available/instance.conf. The ones that you're probably looking for are the ones that let you execcgi on that plugins directory, something like:
Alias /plugin/ "/var/lib/koha/instance/plugins/" <Location "/plugin/"> Options ExecCGI AddHandler cgi-script .pl AllowOverride All Require all granted </Location> If you don't have this, the plugin will simply download the .pl over and over (and you probably won't notice that for at least 30 minutes or so because of the auto-close of that update-data button).
