Try with a PFT with marc21 tags in ISIS. Then import in MarcEdit to convert to Marc21. Before the process work to fix any issues you find in your ISIS records (1). Edit and convert in MarcEdit (2). Then import to Koha(3). Personally prefer the web interface to import records in batch (100, 200...500 or 1,000.
