The issue is that the coverflow plugin doesn't have a "tool" or "report" method, so it won't appear in the Tools or Report modules by default.
You'll notice that /cgi-bin/koha/tools/tools-home.pl takes you to /cgi-bin/koha/plugins/plugins-home.pl?method=tool, and /cgi-bin/koha/reports/reports-home.pl takes you to /cgi-bin/koha/plugins/plugins-home.pl?method=report. If you go to /cgi-bin/koha/plugins/plugins-home.pl or click "View plugins by class" and choose "View all plugins", then you'll see the plugin in the list. I'd argue that the "Administration" module should probably have a "Plugin" page that by default shows all plugins, as this can be confusing. I know I was confused about it until I figured out that it was just a "view" issue a few weeks ago.
