I indeed had the two extra accounts configured in kopeterc:
[Account_JabberProtocol_EMPTY]
AccountId=EMPTY@
AutoConnect=true
Password=
PluginData_JabberProtocol_Server=
Protocol=JabberProtocol
[Account_MSNProtocol_EMPTY]
AccountId=EMPTY
AutoConnect=true
Password=
Protocol=MSNProtocol
Removing these blocks stoped kopete from creating the accounts every startup,
or in other words, solved the issue.
