/etc/passwd and /etc/shadow, perhaps?

/etc/ssh_config is a favorite as well.

If they're backed up, it doesn't much matter -- if the fresh install
screws 'em up, you just dump 'em back after as well.  Personally, I
would wait for after, just to avoid doing it twice or having to take
extra care.
