I think there are plenty that do.  Freenet and I2P do (but they're
sort of browsing-oriented anyway.)  I just saw yesterday that
LimeWire/FrostWire are working on making it possible to use the
program through a web browser.

But anyway, some apps just aren't compatible with the browser
interface.  XMMS, for example, would be horrible as a web app, unless
you were actually remote from it.  K3B, on the other hand, would be a
good web app.  But you'd have to control the use of the back button so
it doesn't screw things up.
