It turns out this was exactly the issue. After I sent the mail I had a "You know..." moment, and sure enough, it was jumpered to 1.5Gbps, despite the manual saying it should have been default-configured for 3.0Gbps.
Yay, throughput!Now, to tackle my other myth problems. I just had to replace my PSU this morning, as it wouldn't power up at all after I re-assembled the case from removing the drive jumper.
