By Rapid Storage Technology, do you mean you are using it to have an ssd cache a hd? If so, enabling it after installing Ubuntu is likely to lead to corruption since Linux does not understand the caching feature, so if it works at all, it will be bypassing the cache. Also Linux does not care whether the controller is set to raid or ahci mode; it treats them both the same. That setting only makes a difference to the bios fake raid support, and the Windows driver.
