Other than checking the wiring and whatever Larry mentioned,

I have heard of port problems clearing by resetting the system.

It worked at lease once for me - I had expansion cards with bad
digital ports. I put it on a cabinet, re-initialized the system, and
the bad ports came back to life.  It did not work every time, but it
did work at least for one card I worked on.

(of course, be sure you back up the software to reload it)
