lzc only generates a .js or .swf file, it does not attempt to package up any of the other files in the app directory.
For swf apps, the .swf will contain embedded assets , but for deployment you still need the wrapper html file and script includes for the wrapper, and lzdeploy is responsible for grabbing that stuff and zipping it up.
